Lynn made just the one change from the starting line-up with Craig Parker coming in for Simon Lappin who picked up a knock on Saturday.
Tom Siddons returned to the bench after a brief spell with Spalding United.
Slough were without twenty goal leading scorer Chris Flood whose wife was close to giving birth.
On a difficult, sticky pitch, it was the visitors that started the brighter, their early pressure winning three quick corners.
Lynn, however, shaded a goalless first half. On 12 minutes Michael Gash tried his luck from 18 yards but Slough keeper Jack Turner saved.
For the visitors Matt Lench's free kick on 28 minutes was headed onto the roof of the net by Mark Nisbet.
Gash had the best chance if the first half when he hit the bar having seen his initial shot saved at the expense of corner.
A bright start to the second half by the visitors failed to produce any clearcut chances with George Wells coming closest but his shot was wide of th mark.
Lynn took the lead on 64 minutes, Tom Ward was on hand to put the ball home following a goalmouth scamble after Michael Clunan's corner was flicked on by Gash.
In the aftermath of the goal Matt Lench was received his second yellow of the evening for dissent.
Slough never gave up but it was Lynn who had the better chances to score with Turner making some good saves to keep Slough in it to the end.
