Two goals from Kwesi Appiah saw Lynn through to the next round of the FA Trophy where they will be joined by clubs from the Blue Square North and South.
Lynn had an early let off when Alex Gildea put the ball wide from three yards following a free kick.
It was a opportunity that the home side soon regretted as Lynn took the lead on ten minutes with a snap header following Joe Magunda's cross.
Whitby came back into the match and Danny Gay did well to deny Reay with Andy Boyce having to clear.
Lynn were then reduced to ten men, Anthony Robinson picking up a straight red for appearing to push Denny Ingram in the face.
Whitby continued to press but Lynn held on to half time.
Lynn were awarded a penalty on 51 minutes and although Appiah saw his spot kick blocked by the keeper he was on hand to make sure of the follow-up.
Despite the man advantage Whitby failed to test the Lynn defence to any degree.

There was no way back for Lynn having conceded two early goals. Tom Rix had already blocked one shot before the visitors took a 90th second lead through Hetherington.
Rix was gain on hand to deny Hampson on 11 minutes but from the subsequent corner Hetherington headed a second.
A quickly taken free kick saw Lee Hyde head Lynn back into the game on 18 minutes but the two goal margin was reestablished on 32 minutes when Rix could only help Barber's swerving free kick into the net.
The second half was a dull affair with a fire alarm and encroaching mist providing a greater talking point as Lynn failed to test the Seasiders substitute keeper.
Felixstowe could have added to the score Hetherington shooting over after Rix had spilled a shot and Driver wasting a similar opportunity.
