Striker Jack Defty netted his 31st goal of the season and turned provider for another as Lynn chalked up their 11th consecutive home win in the league.
Defty drilled home his fifth successive goal in league games a minute from time to see off the threat of visiting Deeping.
Town's top scorer also played a part in Lynn's first goal when he exchanged passes with Luke Thurlbourne before the midfielder burst through to open the scoring in the 25th minute.
Joint boss Gary Setchell said: "It wasn't until Luke scored his goal that we stamped some kind of authority on the game.
"Luke is a great asset to us and it would be good to see him score more goals like he did on Tuesday but people tend to forget that he is still only 19."
The attendance of 541 was Lynn's lowest league gate since the visit of Spalding United in April 2003.
