Lynn bowed out of the FA Trophy going down to a second half penalty in a game which saw even bookings and one straight red card.
Chris Smith made his first appearance since picking up an injury against Chester in October but Lynn were with Rory McAuley (ankle) and Jordan Richards (Hamstring).
Preparations for the game were not help with the late arrivals of Michael Gash, Harry Limb and Colin Bastock who were delayed by traffic.
Lynn started the stronger, the first chance of note coming from the head of Ross Barrows following a Sonny Carey corner but home ’keeper David Gregory saved with Adam Marriott putting the rebound wide.
The impressive Jermaine McGlashan along with John Goddard and Alfie Egan had early opportunity for the home side but nothing to trouble Alex Street.
A 13th minute drop ball incident did not endure themselves to the opposition or home fans. Ryan Jarvis indicated he was going to play the ball back to the home but Marriott ran on to it and crossed to Carey who headed over.
Seven minutes later came the flash point that saw Andre Blackman dismissed. A melee developed after Jarvis had come into contact with grounded home captain Josh Payne during which Ross Barrows went to ground and Blackman was shown a straight red.
On 32 minutes Alfie Payne got on the end of Jarvis pass and shot past Gregory but Lawrie Wilson was on hand to scramble the ball off the line.
Josh Umerah had a chance for the home side but, under pressure from Jarvis, he curled his shot straight at Street.
Both side created chances after the restart but there was no real danger for either ’keeper. Lynn made a double substitution with leading scorer Marriott on of those going off - perhaps with Saturday’s visit of York City in mind.
Ebbsfleet got the deciding goal on 67 minutes from the penalty spot. A mistake by Smith allowed Josh Umerah a run at goal and when Smith tried to recover the situation he grounded Umerah and the referee had no hesitation in awarding a penalty which substitute Ayo Obileye converted.
Lynn tried to get back into the game but Gregory was little worked. Chris Henderson had the ball in the net but the effort was ruled offside and Nathan Fox went on a drive through the home midfield but his shot went wide while Michael Gash had a headed attempt that looped over.
